I was not intending to get public transit directions for this trip (that setting was just on from before), but... that green line running up the center of the bay is apparently Greyhound.

Beware of the splash zone, and bring something for getting the wet dog smell afterward. Frankly, it's not worth it; for the cost in soap alone, you could've just taken a taxi…

Bobby Drake is their driver; he makes an ice-road for the bus and it zips across the water; the ice quickly melts after the bus drives over it.

Although, "Transbay tube BART won't tell you about" is also a possibility. If BART and CalTrain knew you could take Greyhound as a straight-line SF-to-SJ trip, they'd lose out on a lot of money.
